This drilling guide should help drilling 2040 extrusions across, it uses 3 625 bearings per hole, use a 5mm drill bit.

To flush screws into the the the aluminum extrusion after drilling the extrusions, use a M5 steel hex screw (hardened is best) long enough to pass trough the holes all the way, 1 or 2 wide M5 washers and a M5 nut. Put the screw in the hole without any washer and on the other side use the washers than the nut, start tightening the nut until the screw head cuts trough the extrusion and there you have it, a flushed screw.
