This tool caddy was designed to hold all of the tools that came with my Ender 3 v2 as well as a set of micro files I often use to clean up after printing (though I can't promise it will fit your particular micro files) and a pair of printed tweezers I use to take filament ooze of the extruder before it starts. If you have similar tools and want to give it a try, let me know how it goes

I included two additional versions of the design, one which has the file holder removed and one that replaces the file holder with a pen holder that should easily fit a range of standard office pens.

These worked out to be quite a tight fit, which is a good thing, but they did require some force to get them properly seated. You could potentially use the indents for anything that fits or simply leave them empty and let it sit on the flat bottom.
