Run a script to pause your print when the hole is finished and insert the magnet before resuming the print.
When inserting magnets, make sure to align your magnets before hand. I would recommend adding tape onto the "top" side of each magnet (stack them all onto each other so you know they are compatible after printing them) in order to make placement less confusing.
